I used EasySave 2 for my level editor in my game Cubemetry Wars! It saves and loads instantiated objects. It can be downloaded from Google Play and the App store.

Creating an Automatic Save Structure is the best example to use for this. Of course, you will need to customise it for your exact project, but it should give you the basics. The error you're receiving is due to one of the objects you're saving being destroyed, but not being removed from the List of objects to save in the Save Manager.
